Yes, they have been involved in a scandle which relates the person accused of hacking the MtGox exchange in 2013 to BTC-e where this person was said to have been selling the stolen coins. BTC-e have been quoted as saying they know the suspect well in the past and so the SEC has fined BTC-e with a huge fine, as far as I know. Also BTC-e could be down while the Bitcoin segwit drama unfolds...
