Ah sorry I think I could've phrased my question better. I am specifically thinking about supplying to USDT-BUSD LP and wondering in what token will I be asked to pay the 2% deposit fee

I have found your answer! You will have 2% deducted from your USDT/BUSD pair.
Here is an example:
50 USDT/BUSD
2% Fee = 1.00
Final amount in USDT/BUSD Farm is 49 USDT/BUSD
