Oh you mean evacuation? That's probably the most challenging part of the game but sometimes you just unlucky enough to have over 3 crew members 'missing'. For now looters cannot get inside the ship so who ever is fixing the hyperdrive or loading fuel is safe. The same can't be said for cargo loaders and people escorting citizens.
